You should never edit config files by hands, they will be overwritten by pcmanfm in any case. Use pcmanfm --desktop-pref for purpose of changing the background.
And if your setting was sometime changed to something other from set in that preferences then describe it in pcmanfm bug tracker with as many details how to reproduce it as possible. Thank you.

I think all those problems should go away with pcmanfm 1.2.0 which is in pre-release testing now, it has many fixes in regard of wallpapers.
