Okay I found out purely by chance, install alacarte, it will show the extra entries and you can delete them. Still don't know where they came from though.

I've been trying to clean up some extra menu entries, and don't know where they are coming from. I've deleted ~/.cache/menus, anything else I could find that looked like old menu entries in my home dotfiles, some no longer installed programs are gone now, still, I have 3 entries for qcad, 3 entries ...
