If your laptop is hibernating, it's not actually running (it's saved its state to disk and has shut down), so it can't be downloading at the same time. What you need is to keep it from going into hibernation automatically until the downloading is finished.

Openbox, which is the default window manager for LXDE, allows specifying startup notification for anything invoked by keyboard shortcuts or its right-click menu. Might help.

Oracle's VirtualBox (http://www.virtualbox.org) lets you run virtual machines without any significant complications regarding booting (maybe it slows down my boot time by about 10 seconds). I'm currently posting this from a Debian Squeeze VM on a Windows XP3 host running VirtualBox.
